So I just watched it, and it's nothing to do with the setting in his dormitory. The reason there's a light flickering is that there are torches lining the halls of Hogwarts. When Harry's taken into the diary, these torches are lit. You can see Harry isn't flickering the whole time, it's only when he passes the torches that he is lit. You can literally watch the scene at 1:29:42. Harry is subject to the lighting conditions within the halls.
