I think the single most best concept for a sequel to this masterpiece is,

The last remnants of humanity send another prisoner to retrieve the photographs that the original submarine took. But faced with the same monsters with different challenges and diffrent endings depending on what your actions were, and as you travel through it you uncover more and more information on what those anomalies were.
