The idea of Boxy Boo's final chase sequence involves you running to cart to cart to reach the head of the train is brilliant.
If Boxy Boo had his own chapter then maybe most of the gameplay will involve the player having to collect toy parts from 3 or 5 different stations while avoiding Boxy Boo.
Maybe there could be a part when Boxy Boo canonically catches you and throws you down the pit to encounter the wuggies, but with the help of Poppy, you are able to escape the pit and run to the train to escape, but Boxy Boo was waiting in the last cart of the train, thus the chase begins.

Honestly this could be a good ending. I think though the flaw is that Boxy Boo could just literally stretch out his neck and get you when you're standing right in front of him. I think a better way would be if right as you get into the head of the train- boxy stretches out this neck and the head gets just past the door of the cart as you close it behind you. The door snaps on his neck and gets his head stuck. His head can't stretch any further and he's stuck in that position. You see that his coiled neck and his stretched out limbs are holding onto the locomotive from the other cart. You push the button to release the other carts from the locomotive, therefore making him stretch so far out that his coiled neck detach from his body and basically decapitates him. You open the door and kick his head out of the locomotive.

OR maybe instead of kicking the head out of the locomotive, as you open the door and about to push his head out of it, the prototype comes and grabs his head.
