Do Butch and Suni know what they’re doing? Would you trust Boeing in their shoes? Are anomalies inherent to spaceflight?

The part of Boeing that builds spacecraft is an entirely different organization from the airliner build division.
They have a spacecraft in orbit, it's far better to run tests in space than on the ground, they're going through everything the can while they have the opportunity and the crew is getting to build some valuable space hours (for them). The intent is that the Starliner will be left at the station as a 'lifeboat' the way that the Soyuz are, they're getting good data on having it docked for extended time periods.
