I mean the reason they probably did it game design wise was just to ease the player into the game. While testing the first star with new players, they probably found that 3 was too hard for them at first so they took 1 out. They probably kept the other stars at 3 to raise the difficulty. They could have had added more as the levels went on but they probably didn’t see the point if they thought 3 was hard enough.

king bobomb explodes after being defeated, there being 3 balls is probably to make the section harder, or vice versa, 2 balls in the first mission to make it easier

It was probably added just to make climbing the mountain a little more difficult, but people started theorizing.
Nintendo was probably like ‘People, it’s just a Mario game! Stop thinking everything has to go into deep lore!’
People then began to theorize more about the rare laugh in King Boos’ Mansion, so Nintendo was like,
‘You know what, sure! Yeah, we *totally* planned out *everything!* Yeah, we *totally* added lore to the game- in fact, it’s secretly a horror game!’
Super Mario 64 proceeds to be one of the greatest games of all time.

One theory I created is that rolling repetitively on a hill is a form of retirement for King Bob-Ombs. So when the current King Bob-Omb gets defeated, he has to give the crown to the next person in line, shave his moustache, close his eyes, curl into a ball, and join his fallen predecesors. One piece of evidence is that Bob-Ombs kind of resurrect after they explode (if you leave then return to a certain area). Another theory is that King Bob-Omb actually is gone, the black balls are actually Chain Chomp pups, and the main Chain Chomp had another baby in the time gap between the first and second star.

my initial thought would be something to do with a sprite limit. the third ball was always supposed to spawn there, so when you get rid of king bob ombs sprite the 3rd ball gets loaded in.
