Suri is better off without Scientology in her life, as we've seen from experience with other members who have since left. It's a terrible shame that Scientology has the 'rule' that there must be no contact with non members of the sect. Even close family. That would ring warning bells to me about what kind of organisation it is to start with, let alone the types of practices they enforce on people, and the amount of money they demand just to retain membership. The consequences of Scientology and sticking with it (vs. Katie and Suri who escaped). He likely won't see her while he's still in Scientology as they're supposed to like, shun any family that leaves the cult... Suri and Katie are probably perfectly happy with things this way, despite the expected sadness that comes with this sort of dynamic and knowing that Tom is still deep in the cult's clutches.
