La storia di Shin Jeeg si svolge temporalmente 50 anni dopo gli eventi della serie del 1975. Il nuovo protagonista è Kenji Kusanagi, un giovane studente liceale destinato a diventare il pilota del nuovo Jeeg per combattere contro gli Haniwa Genjin del Grande Regno Yamatai guidato dalla malvagia regina Himika (risvegliatisi dopo un lungo sonno). Kenji non è l'unico personaggio nuovo della serie. All'interno dei 13 episodi fanno la loro comparsa nuovi protagonisti come Kyo e Tsubaki, mentre molti personaggi della prima serie riappaiono in alcuni casi con ruoli di primo piano (Himika e i suoi perfidi ministri: Ikima, Amaso e Mimashi) in alcuni casi di supporto ai protagonisti (Hiroshi, Miwa, il professor Shiba e Mayumi) in altri casi come semplici fugaci comparse (il professor Dairi e l'equipaggio del Mechadon).

The story of Shin Jeeg takes place 50 years after the events of the 1975 series. The new protagonist is Kenji Kusanagi, a young high school student destined to become the pilot of the new Jeeg to fight against the Haniwa Genjin of the Great Yamatai Kingdom led by the evil Queen Himika (awakened after a long sleep). Kenji isn't the only new character in the series. Within the 13 episodes new protagonists such as Kyo and Tsubaki make their appearance, while many characters from the first series reappear in some cases with leading roles (Himika and his evil ministers: Ikima, Amaso and Mimashi) in some cases of support to the protagonists (Hiroshi, Miwa, Professor Shiba and Mayumi) in other cases as mere fleeting extras (Professor Dairi and the Mechadon crew).
