In Metal Gear Solid, you must freeze and warm the PAL Key to deactivate the arming sequence in the Underground Base.

To freeze the PAL key in Metal Gear Solid, go to the Warehouse - also known as the area you fought Raven. Wait here for around a minute until the key turns blue in your inventory. Now return to the Command Room promptly and approach the central computer with the key equipped.
To warm the PAL key in Metal Gear Solid, go to the Blast Furnace - the first area you encountered on Disc 2, which can be found before the two elevator rides. Wait here for around a minute until the key turns red in your inventory. Now return to the Command Room promptly and approach the right computer with the key equipped.
If you are playing the Twin Snakes remake, then there is a method to freeze and warm the key much faster. In the upper area of the Underground Base - where Metal Gear Rex is - go to to the south-east corner and vault the railing with the Y button. Drop by pressing X and tap Y as you fall to grab onto the platform below, where there are two pipes you can shoot to change the temperature of the key quickly.
