Granted, Arceus performed an entire eldritch ritual during the Sinjoh Ruins event in HGSS, and laid an egg, but still, for whatever reason, they don’t reproduce in the daycare, despite getting Porygon and Magnemite eggs if either get with a Ditto.

The games straight up tell us that sudo legendaries were legendaries until people figured out their habitats and life cycles. We just don't know enough about the legendaries to demote them.

Another thing theres at least 2 universe that we know of that has legendary. The non mega and the mega universe. Remember whats her face from the delta episodes in omega ruby and alpha sapphire when she awaken rayquaza to stop the Deoxys. She explained her universe rayquaza never awaken and it got destroyed

The fact that rushiram zekrom and kyrum have shinys is werid because they truly are one of a kind

Edit 2 the johto trio have two riganal variants and in the anime we see multiple regis of the same type latios/latias, so it's safe to assume (being that if the shows are cannon( that there are multiple of them

I believe there are multiple of some Legendary Pokemon but not others. Like the three birds are obviously just really rare and cool. The three dogs on the other hand are tied to a specific legend about a specific place so are likely unique. I think there is only one Mewtwo or two Mewtwos. Because specific detailed story about origins.
As for breeding I'm saying it varies. Some might be sterile. Some might take hundreds of years. Some might just not want there kids raised in captivity.
The baby Nidoqueen suggests clones of Pokemon who would normally be sterile are fertile, so I'm assuming Mewtwo chooses not to breed.

Legendary pokemon posses such powerful energy that they aren't able to combine it with other pokemon, hence why they're so rare.

I assume because legendary it's harder to reproduce and game wise make you jump through hoops to have multiple instead breeding them at day care

They dont breed cause they go through a ritual just like the never added arkoos event back in the day

The way I see it is that their are more than one of some legendaries/mythicals (ex. Shaymin and Entei) legendaries/mythicals where there's only one (ex. Arceus and Keldeo)

i always had the headcanon that we dont actually catch the legendaries, they just let us have a small fraction of their power in a form that we can understand
like arceus for example takes on the form of a goat because we as humans can understand that, and then it lets us capture a small part of its power in a poke ball
otherwise the legendary or mythical would be too much of our human brains to understand and we would immediately die like how eldritch horror works
and the reason for the shinies existing is because each legendary only exist once per universe
so every 4096 universes there just so happens to be a legendary with a color different to the norm

I think the main reason why Every legendary has a shiny form is because a pokemon can't really be coded into the game without one

And this correlates to the Pokestar Studio "pokemon" you encounter in B2/W2 with them also having unused shiny forms

I simply believe that Gamefreak has specific code for pokemon that make it so It has to have a shiny counterpart otherwise it fails to load the pokemon or something

That would make sense with the original Pokémon movies featuring the three legendary birds, if you consider the tribes only needed one to work with them

I like the fact that in Pokemon 2000 it shows that if the legendary birds are taken the world will turn to ash. Then later on in the series, someone has them and everything is fine
