Viserys's line is the one that survives in GoT time, although Aegon's daughters also had many children, the royal line continued through Viserys.
Rhaena wed twice, but her first marriage bore no children, she ended up marrying a Hightower with whom she had six daughters I believe. It is unknown where their line went from there.
Baela wed her cousin Alyn and they ruled High Tide, so Laena's line is what continues the Velaryon House
