As tempting as it is to believe it's indoctrination, remember that Reaper indoctrination is described more like a high-pitched, scratching, "piercing" white noise that's on the edge of one's hearing. A hum is too mundane and relaxed to compare. This is likely a nod to the ship's engines noise (one that is consistent throughout the game in egineering and the bay). It's a weird comment, but then again, we are talking about Vega here - he's a bit simple.
