You don't need to worry too much about Metaphor, as it is intended to be the start of a third main franchise for Atlus, and considering the deserved acclaim, it's pretty much certain to go on.

I definetely agree with Legend of Dragoon needing a prequel. They could even do a remake and work a prequel into it or they could just make a whole new game. That was my first jrpg that I ever finished.

There's definitely 2 series that although their respective producers have passed away I would still love to see make a return, Phantasy star (not pso) and Legend of legaia!

Phantasy star has such a well structured setting that it wouldn't be too much of a task to work with the existing lore and mechanisms and Legend of legaia although it's sequel didn't live up to the original and more or less killed it the games had great mechanic's that would hold up even today, also a proper revival of suikoden (not eiyuden chronicle) would be great too.

I would like to see a prequel for Legend of Dragoon in which you play as Rose, Zieg, and the other dragoons during the Dragon Campaign.

Earthbound/mother-like games: "Jimmy and the Pulsating Mass, " "Knuckle Sandwich" and "Strange and Unfortunate Things are Happening"

Theres also the "Metal Max" series which is a bit more Dragon Quest meets Mad Max, and has a lot of those mother-style enemies, including baboons with sunglasses and flamethrowers.

I'd like to see more Megaman X Command Mission. We see Zero, and X, and even Axl get fleshed out pretty well from games, but then theres characters like Marino, Cinnamon, Massimo, and just seeing more of the THOUSANDS of reploids that exist in the Megaman X universe would be nice. Also its got the ultimate/overdrive system for a mid-battle transformation for big damage which is a fun mechanic.

I would love more Sakura Wars. That PS4 game is so special. Port it at the very least!

I don't know if they could do a Mario RPG sequel, SE would blow their budget on photorealistic graphics and way too many boring mini-games and they'd never get profitable

I think a lot of the FF games suffer from not having enough sequels, prequels, etc. Outside of FF7, FFX, and FF13 the rest of the FF games are stand alone for the most part. Some of the FF games have really interesting worlds that I wish were explored more. The Trails series, for example, is a huge commitment and a bit of a slow burn at times but the world that is built and developed over many games and characters is unmatched.
edit: I'll take anything from Vanillaware at this point but a Unicorn Overlord sequel would be awesome.

I wouldn't hate a tactical rpg prequel to final fantasy VI... Have it take place during the War of the Magi etc..

Game 1, 2, 3, 5 will not happen anymore.
Modern devs are not able to produce this kind of JRPGs it seems.
