Khabib knows. Not saying GSP would absolutely have beat him. But Khabib was very aware of the possibility that he might lose to GSP. That is a huge risk to take.
First because of the respect and admiration Khabib has for GSP.
Second because GSP is aomebody his strenghts would not work against, due to GSPs ground game and take down defense. Either way Khabib knew he wouldn't have been able to dominate GSP like he did the others. Win, lose or draw.
