What they don't show you is Amy looks at the starwhale playing with kids it supposedly "ate" and realizes the whale was helping them of its own free will. She takes the queen's hands and places them on a device that would free the whale, and the whale begins moving faster than ever. She then explains she realizes the whale heard the children crying and came to save them. The Doctor just sits in silence at the fact that a human made the one leap in logic he couldn't and kept him "Doctor-y". This is why he must never be alone. This is why the Doctor must always have a companion.

The fact that the starwhale still flew their ship after being tortured for so long, it could have said nah, i tried to be nice now you all die, but it was so peaceful that it gave them a second chance.

I always felt that the starwhale was kinda synonymous to the Dr..
He chooses to help humans out no matter what he suffers.

This is why Matt Smith's 11th Doctor will forever be my favourite. He is the most childish with his silly humour and joking around, way more than 9 and 10. Then he has brief moments of rage and anger and you immediately realise why he is so feared throughout not only the universe but throughout all of time.

Everyone says 9 was a killer in a leather jacket and 11 a puppy in a fez, but here, you can so clearly see its the other way around. 9 would be trying to find another way, to find a way to get the city and its people somewhere safe and free the whale.

He’s blinded by anger in this scene but he’ll still do anything to protect the humans, just like the whale lashes out in pain and causes quakes (if I’m remembering properly) but won’t eat the children, they’re so tired of the mistakes of humans but they still care, which is why only Amy is able to see that the whale would never leave the humans to die. This is such a good doctor/companion story

Matt played the doctor as silly a lot of the time and so people forget what an amazing range he has as an actor. That scream is the scream of a parent who is deadly disappointed in their children. Anger, hurt and disappointment all in one rage filled scream.
