Underrated part of this scene is Snake's immediate reaction when Otacon breaks down -- he gives him a task, not only to reinforce his trust in Otacon but to keep Otacon's mind off of Emma's death. The best thing you can do when you're grieving is to stay busy and keep your mind off of the tragedy.

Snake and Otacon's bromance is truly one of the best in gaming history. Two complete outsiders who have almost nothing in common, but they somehow found each other and formed this incredible bond. This scene gives me chills.

This handshake means so much more when you’ve actually played these games. From an outsiders point of view they’d probably think this was cheesy or gay but Snake is one of the most closed off people in the world and always came off as the guy who doesn’t have the luxury of having friends but him and Hal have been through so much not just on screen but probably even more off screen. This handshake obviously wasn’t spontaneous. They’ve been through so much that we don’t know about (off screen missions) that they’ve developed a friendship beyond words. They were brothers until the end.

Snake feels so human in this game. Which is contradictory to what Kojima wanted. In mgs1 and mgs 4 he seems like a living legend. And extraordinary. But in this game specifically he's the voice of reason and gives raiden "solid" advice. Spitting straight facts at the end too. His presence just makes you comforted which you wouldn't expect from a supposedly stone cold soldier.

I actually fangirled when they bro-hugged. The awesome handshake was cool enough, and the thought that they had to have practiced that at some point- Then the Bro hug and you can see the emotion on Snake's face considering what Hal was still dealing with- AGH

Notice that at the moment when otacon hears the parrot and breaks for a moment, Snake doesn't do some generic though guy thing like saying "stop being a crying bitch you pansy" or something like that. He just tries to calm him down and remember him what he has to do.
