Mr.Krabs is Pearl's step dad and Pearls mom divorced the so said whale that you have mentioned because he's a criminal. The mom died shortly after Pearl was born due to complications during labor so that left Mr.Krabs to raise his step daughter all alone. That's why Pearl calls Mr.Krabs, "daddy".

So, Mr. Krabs actually killed Pearl's mom but he blamed it on Pearl's dad. Then, he didn't notice that Pearl was the baby and Pearl was still in the house as Mr. Krabs was killing her mom.
