The heads of the ancient wither were simply passed down to the skeletons making them wither skeletons that's why there are some normal skeletons in the nether. The ancient wither did this because it knew that it would be trapped in the nether forever. Still though why? Because after the players make the beacons after killing the wither the beacon light will signal to others saying "I'm here" (towards the withers not players). The other parts of the fossils are because they were more spawned by unknown who it is but theorized that the ancient withersp came from different universes. Then the ancient withers were simply trapped so they separated. You know the rest ;)

My theory is the ancient wither roams around before the piglins, then the nether's temperature drops and kills them, explains why there's natural basalt inside the nether, since you make basalt by using blue ice and lava, since blue ice is colder that the other ices since, they're in the bottom of the ice berg that means the ancient withers cannot adapt to the temperature and dies and their corpses and souls decay and fuse to become soul sands, which explained why normal wither is small, cause we uses a small amount of the soul sands to make spawn one.

my theory is that, the ancient builders threw their skulls in the lava in order for them to not spawn again. Death must've been extinction from the ancient builders

It is because there was too many of those “ancient withers” and they went extinct many years ago and only some of bones are those we can see today

Think about it, their skulls in the overworld and the skeleton is inside of the nether. It's obvious the people who killed it last didn't want it to come back so they spread the bones across dimensions for it couldn't come back because how far it is away from each other

The wither storm after being banished to the nether realm was dying so as a last resort he broke down his body, turning it to soul sand while his essence stuck to the skeletons making them wither skeletons in hopes that one day, his kin will finish what he started.

My theory is that the skulls are now turned into wither skeletons thats why we can get the skulls back by killing them

From what I think I believe that this is another version of a either Strom. For context the wither strom is from a game known as minecraft story mode where one of the characters created a giant wither destroying the world. These fossils could be part of the wither storm that was somehow created in the nether remaining. The idea was it that the wither storm had the ability of grabbing random blocks absorbing it as protection. This could mean the wither would basically destroyed the nether taking every single block until non were left. My theory is that it ran out of blocks the absorb and got too ginormous and nothing to do this could just mean the wither had accepted his fate.

A giant wither is peacefully living in the nether until the ancient builders came to the nether griefed it and the giant wither knew about it and sends an army of wither skeleton and the war began, everyone was fighting for their lives, but the ancient builders won. Until the giant wither fought the ancient builders, but the ancient builders won and then the giant wither started to explode it is so strong that it's bones scattered all around the nether and even the overworld. And the souls of the wither skeleton got sucked up to a block called soul soil.

The Withers that the ancient builders had to face, i think a combination of infighting, massive mobs, and beefed up bosses led to the end of the ancient builders

maybe, it has to do with the nether fortress, as the ancient builder fight the giant withers, they used TNT or deflected its own exploding heads to fight them.Thats why the bone is every where, theyre just exploded
OR because when we kill the wither, they explodes but the giant withers has too much souls so it kinda shielded the bones of it(the souls made netherrack soul sand and soul soil too)
those are the best reasons i can think of
