Why did Mad-Eye think that it was a good idea to blast Harry with a god light instead of just yelling out to him? Harry might be a student, but he can defend himself if necessary. In fact, Harry looked like he was kind of ready to throw down. All they had to say was that they were there to rescue him, but they decided to magically flashbang him and stand there awkwardly watching him.

The First and last fact were only in the movie but not in the book. They didn't get to Harry's room, he got out and found them downstairs. And, most importantly, they were flying at altitude because they didn't want to be seen by muggles.

1, in the book he met them downstairs because he heard clanking and slightly familiar voices, 2, they were not flying over the water in the book that was just for a cool shot/pretty scene(which was very effective and I'm glad they did it) and you're really worried about physics? All that can be explained by the fact that they're wizards the water probably didn't even know they were there, and 3, THAT ART WAS AMAZING HOW DARE YOU JUDGE HARRY ON HIS BEAUTIFUL OWLS😂😂😂

They were flying way too high and fast to actually get detected by the Muggles. As for your first point, Calling out Harry from behind the door would be a lot more suspicious as Harry then would've asked counter-questions for verifying their respective identities. This would've created more Confusion as apart from Moody, Harry wasn't well acquainted with the rest of the Advanced Guard.
