Well first of all, he didn’t shoot through Optimus Prime. He shot through Orion Pax - and did it as D-16. After becoming Megatron, he got vastly more powerful. It’s just that Orion Pax gained the Matrix of Leadership, and blessing from the original 13 and Primus - which makes him far more powerful than what Megatronus’s cog can do. He was shot point blank on multiple occasions by Megatron, and it did little more than a body slam. This is after Megatron harvested Sentinal’s powers. He never shot through Optimus Prime - despite giving everything, and Optimus holding back (to preserve life) - because he’s now weaker than his ex-bff. Megatron and the best of his elite guard only survived because Optimus was using non-lethal combat, was unfamiliar with his new status, and was merciful enough to banish them instead of kill them by his own hand, or use his new status as a genuine prime to have them arrested - which by the public’s outrage would be a practical death sentence.

The real reason was that Orion pax wasn’t born for fighting and has no alt weapons and we can assume is armoir is weaker than in his prime form

And it was Orion Pax, not Optimus Prime, who got that massive hole. Orion was not yet a prime with the matrix of leadership, so he was not as durable yet.
