For the Ground type Gym, I imagine a future where a mysterious event took place in The Ruins of Alph where the Unown and all the hieroglyphics have disappeared. The researchers have been forced to abandon the area as without any interesting findings for years, funding has fallen through. The research building is converted into the gym, but the door is locked and you have to travel through the underground maze in order to access a secret entrance.

Not much is known about the gym leader, except that she’s the daughter of a former champion by the time you face her. She starts of with a Rhyhorn, and has a Gligar and finally Donphan as her ace. She’s confident at first but respectful when she loses. She awards you the Redemption Badge, telling you to take whatever path your heart desires in life, and not to worry about following any footsteps left for you along the way. Her name is Kamona, and in addition to being the Gym Leader, she also holds the high score in PAL Park for several years before your journey.

Whitney defeating Lance to become champion doesn't seem all that farfetched when you realize that everyone of his Pokémon are Flying type and her Miltank's signature move is Rollout.

I love that Rock Gym idea, what a twist. I think for Ground I would make it a first or second gym, maybe even an optional challenge early in the game. Since two of the three starters would have a type advantage anyway. I was thinking the area between New Leaf and Blackthorn, the grassy area you can access at the beginning of the game. A gym with a cave tunnel gimmick. The leader could be a type of miner, but the gym stuff is more of a hobby for him. Maybe a ruin maniac interested in the ruins of Alph. Anyway he’d use a Phanpy and a Gligar. Pretty underwhelming, but maybe his gym is an active cave with wild Pokémon to wear your Pokémon down before you find him. He gives you the Tunnel Badge and the TM for Dig.

You know the lighthouse kind of is Jasmins Gym in the game. If you want her badge you have to travel up it and challenge a bunch of port city themed trainers who could be thought of as gym trainers. And delivering medicine for the sick ampheros? That's just the unique puzzle behind that gym. Instead testing your tenacity by enduring steaming water, puzzle skills and mind as you slide across the ice or figure out teleport pads or answer trivia questions...Jasmine challenges your compassion, and makes sure your willing to go out of your way to offer compassion and care to pokemon to get the privilege of fighting her team for her badge.
