for the bevel problem at 1:00:12 it is because the two faces which the bevel should go over are not the same length (z is much shorter then x and y) to solve this, go to object mode, select the object, press ctrl + a --> rotation and scale. the problem will be solved then

great tutorial. for aligning vertices you could use the handy addon loop tools, by selecting the vertices click right button go to looptools then select Flatten voila
