Four theorys on the books presence in the pirate ship…

1: An ancient god gifted the book to the pirates so they could protect it.

2: The pirates invaded and stole the book from an island civilisation.

3: The pirates took it from the Agency to prevent its secrets from getting into the hands of evil, and hid it inside the library. The pirate ship its also found in exists in its own time, before it was hidden.

4: The pirates buried this book and it was found by two factions, Mr Brookhaven and The agency.
The agency used conventional weapons like tanks and guns, but Mr Brookhaven’s powers weren’t enough to fend off the forces of the agency, so he fled resulting in the agency holding full control over the book, until it mysteriously vanished… fake fragments and ripped pages were scattered around its last seen location, resulting in the agency assuming it to be destroyed. Soon, the agency was defunded by the government and had to take down their old base so it could be replaced by the daycare. The agency lived on in shadows, never knowing the books actual location…
