Reminder Sakurai chose Greninja BEFORE X and Y came out and based it off concept art. The black alt may have been just a cool design and not based off a shiny he couldn't have seen.

I thought the grey one was based on the B&W colors of the original Game Boy, which is where Pokémon debuted. The green marks on its legs could be the green color of some GB screens.

I want to say his color alts are more for his Protean ability that allows him to change typing. Each color is him changing into a new type.
