Windows 98 will work just fine with USB 2.0 PCI or PCIe (these are rare) or PCIe-PCI bridge. I tried all combinations. What you need to do is to manually add PCI bus through the add new hardware manager. I think Omores has a video on it and also some articles.

In fact Windows 98 SE (the version you use) cannot have more than 1 core or 1 thread if you don't modifiy the system files

You need to add the PCI Bus as a device from the "Add Hardware" wizard. Once you have the PCI bus working, Windows will detect all of the remaining devices on the motherboard including the GPU in the PCIE x16 slot. Since you're using a USB stick as the boot device, don't allow it to install drivers for USB (switch to a SATA drive if you want to use USB) by clicking the "Cancel" button. Once you have all of the on-board devices installed, re-run the driver install for your GPU.

About the VDD error, for my MSI GTX 1060 I found different VBIOS versions on the msi forum, some VBIOS version fixed the VDD error and it allowed me to boot in win98 but starting dos games or opening command prompt would freeze the system with the monitor turning off.
Last week I think I added audio and internet(using usb ethernet adapter) to win98 on z690, I saw your video and I thought to make a video about it too, and I did, I uploaded it today.

I think you need to make sure those PS2 adapters installed to the PCI during the windows install so if there are any drivers they will be installed, there is no auto drivers installed on 98 just by plugging in the adapter

Install unofficial 82.69 drivers for that 6800 GS (preferably via the INF file since the automated installer doesn't work well)
Instead of USB stick, install on a SATA HDD/SSD and install the AHCI driver from R. Loew to get full speed and no stutters.

the way to load the gpu driver is to go to device manager and manually replace the driver from the .inf file in the driver folder

Yes, W9x is only 1 core. XP is up to two cores, same for Vista. Windows7 is technically limited to 32 fopr the 32 bit version and 256 for the 64 bit version but even with modern CPUs that is effectively unlimited.

I don't know if this will solve the graphics card problem but when you run setup you need to add the switch (setup /p i) to install pci drivers

Win98 only supports one core. Also, you can find an update package to get your USB working.
