I clearly remember in 1999 (so even before putin became president) the russian administration ranted about the Beograd bombings and Kosovo independence. They (and Putin later) said more then once that Kosovo sets up a precedent that can be repeated elsewhere, for example in Crimea. So yes it's been a long-term game. Then in about 2003-4 they decided to keep quiet, but obviously didn't give up the plans.
