The way I see it, I think that almost either way, this might be another timeline split situation, but it doesn't necessarily mean that BotW 2 is going to be in the new timeline though. Here's the possibilities that I see happening:

1) AoC causes a second split, but BotW 2 is still in BotW's timeline, taking place generations after BotW. By then, a new Ganondorf had already been born and been long dead, with malice pouring out, in attempts to cause another calamity. And a new Link and Zelda are exploring his tomb out of curiosity, and likely for the sake of archeology, like something straight out of Indiana Jones or something.

2) AoC cause a second split due to Ganon being stopped sooner and all his malice sealed within his corpse, leading to the events of BotW 2, instead of BotW. Everyone lives in this scenario.

3) AoC causes a sort of pseudo split with a sort of new fulfillment parodox like in SS, that all started because of the egg, and now the history, lore, and events of BotW are changed to make better sense of why BotW 2 happens after BotW.

I believe that either of these are very much likely, that either way, the game is going to end in a way that nobody expects, even if it ends playing out similarly to the story according to BotW. Things are definitely different with the story this time, even if the ending has the same sort of outcome. The changes due to time travel are what's really going to have an effect on the timeline, regardless of whether or not BotW still happens. People have even speculated in the past that SS may have done something similar to the Zelda timeline overall. I believe there was an original timeline in which everything played out linearly, leading to Link losing to Ganon in OoT, causing the Downfall Timeline, then some form of time travel happened after Zelda II, that changed how SS's events play out, with SS then being very time travel heavy due to the discovery of Timeshift Stones and the forging of the Gates of Time and later, the Ocarina of Time, instead of the Ocarina of Wind as it's called in Minish Cap, even maintaining the same properties in ALttP and Zelda I.

The changes that SS caused explains why OoT happened and played out with two good endings the second time around. But of course to keep the cycle alive, the Downfall Timeline is still an inevitable outcome that must happen in order for the initial time travel that caused everything to continue to happen over and over again. Thus explaining how come even the Downfall Timeline was effected by SS's changes. I believe that something similar could potentially be happening with AoC. That AoC could potentially being be doing what both SS and OoT did. Leading to this last possibility here:

4) In this fourth and final scenario, BotW is the next and new Downfall Timeline. Something happened during Link and Zelda investigation of Vah Ruta that lead to the egg being built. After Link, Zelda, and the new champions were attacked, the egg flees and travels back to the first ever known calamity (the 10k legend), where everything started. This already new timeline leads to the beginning of AoC, where the egg has ultimately failed his mission due to being corrupted. Hence was why was in a box, there, deactivated, until Zelda's power reawakens him, and he is good again. We know immediately that the timeline of AoC's beginning is already a different timeline then what we see in BotW, because of the Guardian that attacks the egg, as it isn't there in BotW. And immediately after the egg travels back by months to that of a year, we see that the history of lore of BotW's world has already changed so significantly because of the egg's presence, including that of the 10k legend tapestry. So now in the main time period in which AoC takes place, there are two of the same egg walking around. The one who failed due to corruption and is now aware of the second version of him, and the one that just traveled back again, learning from his mistakes. Already we see that this game had become the OoT to BotW's ALttP. However, this game also has the potentially being both the SS and OoT of the BotW era. As we've already seen how the timeline has significantly changed. Due to knowledge of the future being present sooner once more, the towers appear sooner, shrines, and even the Sheikah Slate is used by Link sooner. And Zelda has now seen the future and is already determined to prevent it from happening. This leads me believe that when the inevitable seems to be coming, Zelda could end up sacrificing herself for everyone in the end. We even see evidence of this potentially being the case as we already see Akkala fall with Zelda in tears. And Zelda's words from the beginning "I must protect everyone" are so heavily emphasized like it's supposed to mean something big later on in the story.

That said, I believe that Zelda's Sacrifice could just be the ending that no one is expecting, but will happen, shocking everyone! Thus, BotW 2 will take place after that ending, where Zelda is inevitably reincarnated again, with BotW 2 Link. And the hand keeping Ganondorf's malice contained within his corpse is the will of AoC/BotW Zelda in the form of a seal to protect everyone from Ganon's malice and hatred. Which would explain why the hand saved Link without any second thought. And finally, in this scenario there are two inevitable endings. One were the heroes still fail, leading to BotW, and the other, where Zelda sacrifices herself so that everyone can live, leading to BotW 2. BotW's timeline would be inevitable as it would still happen in some outcomes in order for there to be repeating cycle, which, some cycles lead to the events of BotW 2, while others lead to a now changed BotW. Thus making this scernario a sort of combination of #2 and #3, except the good ending is just as sad and depressing as the bad one. Either way, there were will be lots of tears and sadness. Just not how most people expect.
