They have definitely been duplicate Metal Sonic’s made, but based off of the information we have from the games I think we can figure out which ones are the original and which ones are replicas.

Sonic 4: Episode Metal confirms that metal stayed on little planet until the events of Episode 2. Meaning that the Metal Sonic we see in Sonic Mania was probably the real deal. However, the machines seen in Sonic Triple Trouble, Sonic The Fighters, Knuckles’s Chaotix, and Sonic R were probably replicas (explaining why we see a pair of broken Metal Sonic’s in glass tubes in Sonic Mania)

One of the manuals for Knuckles’s Chaotix even confirms that Metal Sonic was given a replacement body with his old CPU plugged in to it. So although his mind was there, it was a new body. The original Metal Sonic wouldn’t return and be upgraded until he left a Little Planet in Sonic 4.
