Simple explanation on what ACTUALLY could be the case:

Andy could share more likeness to his biological father who probably divorced Andy's mother or isn't around anymore, and Molly looks alike to her mother who also has the blonde hair and blue eyes like her.

Did you know that in Toy Story 1, the Animators for the movie realised that programming, getting a voice actor for and animating another character (the dad) would be going way over their budget so they decided that they could cut out the dad, because the parents didn’t really have that much screen time anyways
