You can also ping the clone-producing champ if you think they’re about to do the thing(example, lb passive), and the ping will stay on them when they exit stealth

An easier way is with skill cooldowns, shaco clone has a cooldown for when it explodes

This bug was finally fixed a few days ago, I think it has something to do with people using Shaco in Ultimate Spell book and reporting this bug so it got more and more attention.

Another option that goes beyond the mythical items are the runes, electrocute and hail of blades for example only appear in colldown in the real Shaco

There is also heartsteel if he R during fight. The charge just start on the clone when the one on shaco is a bit or fully charged

playing with auto attack enabled, when shaco and his clone both reappear after he ults, it consistently targets the real one for your next attack if you have no other targets. It’s saved me the trouble of distinguishing the two many times.

Could also just target ping shaco as he's mid ult animation. when he comes out, he will have a giant target over his head

This was the same problem when shaco's clone didn't have any items or when you pinged shaco and it stayed on the real one.

If you’re Sylas, your ult cooldown on him will only be on the real one
